Ever time I save all my layer settings are reset.. the "Atom Position and Size Locked" gets switched off and the "Atoms are Selectable" gets switched on for all layers.
I save frequently and it's incredibly frustrating to have to re-do all my layer settings every time I save.. is there any way to prevent that happening?

Unfortunately there is no way to prevent it. Maybe the following helps a bit:
- It is possible to fix the elements (shape/location/size) by clicking this button for a selection of elements:
